Remy Gordon gave Wroxham the lead after 41 minutes, rounding former Wroxham goalkeeper Scott Cruickshank to finish after a sloppy back pass from Kyle Parish.
They didn’t hold the lead for long, with Shane Leech sending a wonderful dipping half volley into the top right hand corner 60 seconds later to equalise for Thetford.
Gordon then grabbed his second in emphatic style after 67 minutes, before Steve Harley sent the game into extra time with the last kick of normal time with a bobbling free kick.
Joe Marsden then won and converted a 113th minute penalty, but Matt Dixon couldn’t do the same as he was given his chance from the spot two minutes later, Luis Tibbles saving well to deny the forward and help send his side through.
Wroxham made one change from the side that drew with Chatham on Saturday, with Sam Groves replacing Samuel Neil at left midfield.
It was The Yachtsmen who were applying most of the early pressure, Groves missing the best chance of the opening stages when he wildly struck over with his weaker foot from eight yards after some good build up play by Remy Gordon.
Both sides were struggling to keep possession on a bobbly playing surface, with very little for the on looking supporters to shout about.
Two defensive hiccups in the space of a minute then provided the best two chances of the half with 26 minutes on the clock.
Gordon was the first to benefit for the away side, sneaking in on a poor Sam Bond header back that didn’t have the legs, but the winger could only lift his backwards half volley just wide of the left upright.
Wroxham were then found wanting at the back as Sam Bryant should have really given Thetford the lead, capitalising on some sloppy passing by Matt Halliday to find himself one on one, only to crash his effort off the bar from six yards.
The away side were beginning to find their feet as the half wore on, with Ben Price almost firing in after 32 minutes, only to be foiled with his half volley attempt by former Yachtsman Scott Cruickshank who saved well with his feet.
With the game seemingly petering out to half time, it exploded into life with two quick goals to leave it 1-1 at the break.
Gordon raced onto another sloppy back pass after 41 minutes to give his side the lead, taking a touch to round Cruickshank and slot into the vacant net.
Thetford then went down the other end 60 seconds later to restore parity with a superb strike from Shane Leech, who let the ball sit up before striking a wonderful left footed effort over Luis Tibbles and into the top right corner.
Jordan King and Matt Doyle came on for Groves and Jack Smith in an attempt to bolster Wroxham’s attacking options, and it almost paid off straight away as King raced through from the inside right position, only for his dangerous cross to fail to find any team mates.
Martin Carter then hit the bar with a header after 57 minutes as the home applied some good pressure for the first real time in the game as they searched for the lead.
Wroxham responded well with some applied pressure of their own and they retook the lead as Gordon bagged his second of the night.
After some good play down the left by Matt Doyle set Gordon away, the left winger took a touch before firing his effort into the bottom right hand corner.
Thetford almost responded in a similar fashion to the first half but were thwarted by Tibbles, who pulled off a superb save to his left from Luke Catchpole after he had found space just inside the Wroxham area.
Thetford were pushing for an equaliser as the game entered the last 15, with Sean O’Donnell heading just wide from a corner and Leech’s effort being smothered by Tibbles at the back post.
With time almost up, Joe Marsden gave away a silly free kick to give Thetford one last chance that they duly accepted, Steve Harley sending a bobbling free kick through everyone and into the bottom corner to send the game into extra time with the last kick of the game.
With both sides tiring, Thetford had the best of the first half of extra time, Catchpole forcing Tibbles into a smart save in the best chance.
Two penalties then sent the second half of extra time into overdrive as both sides fought for a goal.
Marsden dispatched his coolly with five minutes remaining, before Matt Dixon was given the chance from 12 yards after a Rio Starkings foul, but was foiled by Tibbles who saved superbly down to his right.
There was still time for more Tibbles heroics, the young goalkeeper tipping round the post from a Thetford flick on - injuring himself in the process - as Wroxham held out for victory in a pulsating cup tie.
